The Springboks will finish 2018 in fifth place in the world rugby standings after losing 20-11 to Wales in Cardiff on Saturday.
The fourth consecutive defeat of South Africa against Wales resulted in a deduction of 0.54 from 85.12 to 84.58. Wales received 0.54 points and is now on 87.24 points.
The gap between the Boks and England, fourth, who beat the Wallabies 37-18, rose by 1.64 points.
Australia's loss to Twickenham cost them 0.68 points, but they remain in sixth place.
In the bottom half of the top 10, Fiji gained two places from 10th to 8th place after their 21-14 win over France. The Blues and Argentina lost one place each, respectively in ninth and tenth places.
Outside the top 10, America and Georgia have overtaken Tonga and Italy.
