Thembi Kgatlhane's goal in the 31st minute gave South Africa a decisive lead in the match.
Kgatlhane was the fifth goal in four games of the tournament.
The result was concluded in the 80th minute when Lebohang Ramalepe hit the 20-yard Malian goalkeeper.
South Africa will now play against Nigeria in the tournament final.
They are desperate to win the AWCON Trophy after finishing as finalists in 2000, 2008 and 2012.
Victoire also means that Banyana Banyana has booked her tickets for the 2019 FIFA Women's World Cup, which will be held in France in June.
