Nadal ended Federer's hopes of winning his 21st title by beating him in Friday's semifinal.
And the Spaniard won his 12th French Open after beating Dominic Thiem 6-3 5-7 6-1 6-1 in the final.
In the race for the all-time leading title for the Grand Slam title, Nadal is now two points behind Federer, who has not won a Major since January 2018 in Australia.
While Novak Djokovic is third on 15, five behind Federer.

After the matches, the media told Nadal what his chances of overtaking Federer were, especially given his dominance at Roland Garros.
"Of course, we are pushing each other," said Nadal.
"But I lost about 15 or even more Grand Slam tournaments during my career because of injury. So have been – is difficult.
"But to be honest, I've never complained a lot and I've never tried to think of: Well, I'm going to catch Roger or not. To be honest, I'm not very worried about this stuff, right?
"You can not be frustrated all the time because the neighbor has a house bigger than you, a bigger television or a better garden. That's not how I see life, you know.
"And I'm just trying to make my way. I feel very lucky about everything that happens to me. And if, at the end of my career, I'm able to win two more Grand Slam tournaments and be closer to Roger, it's amazing. Otherwise, for me, always incredible, no?
"And today, the last thing I thought about before asking the question is about this thing. For me, Roland Garros, I still feel enjoy on the court. This is the essential, right?
"Then we'll see what can happen in the future. I will do my best to continue to enjoy tennis, giving me the opportunity to compete at the highest level, and we will see what happens.
"It's a motivation, but it's not my obsession. If you ask me if I'd like it, of course.
"If it's a goal of my career, no, it's not what makes me wake up every morning or go to coach and play." That's not the way whose sport I see, and how I view my sporting career.
