Jon Snow told Daenerys Targaryen, his queen and his wife, that he was the secret son of Rhaegar Targaryen, the elder brother of Daenerys. As Rhaegar was the Crown Prince and Jon is the child of his body, it makes him a better pretender to the throne than Dany, Rhaegar's sister.
The scene is poignant in many ways. Robert Baratheon claimed that Rhaegar had raped Lyanna, and even Dany believes this version, even though Rhaegar is his brother. By telling him this story, Jon not only announces his own identity, he also erases his biological father's name from a terrible rape charge. It also puts their relationship at risk because their ancestors make it incestuous, and the North might be even less inclined to accept them as a couple.
From Daenerys's point of view, it's a terrible blow to everything she has known and believed of herself. She has only received cold weather since arriving in the North. Sansa has made it clear, despite Dany's efforts, that the North will not accept her as Queen so soon.
Of course, his first thought is that Jon's brother and best friend prepare a story to set him up against him. her. Jon, meanwhile, has no doubt about Bran or Sam.
