Bayern striker Pierre-Emrek Obamyang and goals from Alexandre Lakazit and Lucas Torrera helped beat Eric Dyer and Harry Kane, who had scored eight goals in eight games against Arsenal.
In the 10th minute, Obamyang gave the owner a penalty after a fake hand from Jan Freton, who raised his arm to stop a corner and stopped Shkodran Mustafa from banging his head.
Tottenham broke the game in the first half with Dyer and Ken. Dyer converted a Christian Eriksen free-kick with a header in goal, and Ken added the second goal of a penalty kick after Sun Hyung-min fell into the box.
Obamyang equalized in the 56th minute before substitute Lazazet gave Arsenal the advantage with a shot that changed direction. A few minutes later, Torrera strengthened Arsenal's lead by two goals after an Obyyang pbad that put his teammate in front of goalkeeper Hugo Lauris to score in the far corner.
Arsenal, who have maintained their undefeated streak in their last 19 games in all competitions, finished fourth in Tottenham with a goal difference of 30 points.
