The Qatar test started quietly with LCR rider Takaaki Nakagami leading the constructor in eighth place and the constructor duo of Marquez and Jorge Lorenzo taking only 10th and 21st place.
In contrast, all Ducati and Yamaha factory drivers were in the top 5, with Maverick Vinales leading the standings for the latter.
Marquez admitted that Qatar was generally a tough track for Honda, but felt that the team did not have the right setup yet.
"We had some problems with the settings, we have to work there to understand, because the Ducati and Yamaha drivers are far from us," said Marquez, also a victim of a fall in the day.
"It is true that in this circuit we fight normally, it is true that we have two more days ahead, but we must work differently to bring us closer.
"We always have to work, understand a lot of things. We start here with the installation of Sepang and it seems that it does not work here.
"We had no time to change because there was only three hours left to test, so we had no time to change everything."
Marquez was, however, satisfied with the recovery of his shoulder, saying that he could now fly in his own way.
"Now I'm driving normally, more in my style, in Malaysia I was very smooth, now I have more power, but it's still not the one I had last year but which is getting closer.
"In comparison to the Malaysian test, we have taken a giant step, in some areas we still feel pain, but the power is there, so it's important."
Marquez added that although he is not in top form for the opening match of the season in Qatar, he does not expect his rivals to start with a benefit because of his injury.
"I can say that on fitness, they will have no benefit.
"Then we'll see." Today, I feel better in physical conditions, but I'm far in the laptops.In two weeks, I think it may not be 100%, but almost 100. "
