SANTA CLARA – When Kyle Shanahan and John Lynch immediately began sketching out their plan for the 49ers after joining the organization 18 months ago, they went through many scenarios to solve the most pressing problem.
In the end, they decided to sign a contract for quarterback Brian Hoyer and qualify for their quarter after their first season together.
