Daniel Murphy and Kyle Schwarber hit the circuits, and Ben Zobrist added two points to defender Jose Quintana.
The second-place Brewers dropped four games behind the Cubs in the Central League, but they still clung to first place in the NL Wild-Cards race by half-a-game against St. Louis .
Milwaukee placed his first two riders in the ninth against Pedro Strop, the Cubs reliever, but he returned to get a flyout, a forcing and a dam to mark his twelfth stop.
The first rounds saw Quintana and Jhoulys Chacin of the Brewers give up a single shot in three sets. This changed in the fourth.
Chacin had not allowed a home run in 28 1/3 innings, but Murphy started the fourth inning in the opposite direction over the fence in the center left field to trigger a big run.
It was Murphy's 10th homerun of the season and the fourth since joining the Cubs. He also had three hits, his seventh multi-hit game in 13 games for Chicago.
Zobrist, who also scored three times, doubled in heat. Willson Contreras scored one goal and another scored on a pitching error while the Cubs led 4-0.
The Brewers tried to win the round by scoring once on a single from Jonathan Schoop, but with the bases loaded, Quintana asked Orlando Arcia to end the threat.
Quintana (12-9) threw some shots on goal to make 6 2/3 innings, allowing two runs on five hits. He walked two and scratched five.
Chicago added a fifth-place point on a Zobrist RBI single and chased Chacin before scoring again in the sixth round of Schwarber's 25th circuit.
In 4 2/3 innings, Chacin (14-6) allowed five runs (three wins) to seven hits and one run. He wrote off five.
Schoop's referee earned a 6-2 lead over the Cubs and Milwaukee added two more in the seventh inning of Curtis Granderson, the first since coming to the Brewers last week.
Jesus Aguilar had two hits for Milwaukee, eight in total. Anthony Rizzo added two for the Cubs, who finished with 13.
